I have an intro that has a small pre entry, that I then want to loop after one playthrough but without the pre entry. Is there a way I can achieve this in Wwise without duplicating or creating a new audio file? Is there a way I can get the loop to start from the "Entry Cue" effectively?

Splice it at the start point and move the pre-entry into a separate segment, so you have an intro segment and a looping segment.
